These are some of the components I think would fit for a 100+ slot Server Computer that will last for at least 3 years. It will run on Red Hat Linux. I will need some money though.

Case 1 x CoolerMaster HAF 922 Gaming Case-Black
Processor 1 x [= Six Core =] AMD Phenom™ II X6 1100T Black Edition Six-Core CPU 3.4 GHz
Memory 1 x 16 GB [4 GB X4] DDR3-1600 Memory
Video Card 1 x AMD Radeon HD 6450 - 1GB (Optional)
Motherboard 1 x Gigabyte GA-870A-USB3 -- AMD 870 w/ 2x PCI-E 2.0 x16
Power Supply 1 x 1000 Watt -- Extreme Gaming Series
Primary Hard Drive 1 x 1 TB HARD DRIVE -- 32M Cache, 7200 RPM, 6.0Gb/s-Single Drive
Optical Drive 1 x 24X Dual Format/Double Layer DVD±R/±RW + CD-R/RW Drive-Black
Subtotal ~$1,096.00

The graphics card is overpowered for a computer that will only be used for a server. try something that's like 512mb. Also, PLEEEEEASSEE do not get a phenom processor. get an i7. i've only heard bad things about phenoms and only good things about i7s.

The Phenom II processors are very reliable and fast. I have one myself. A comparable 6 core i7 is much more expensive than the Phenom II.
And yea, I guess I can save some money without the Graphics.

Then use the money you'd save from the graphics card to buy a i7 or even an i5. It's worth it.

Minecraft is SUPER cpu intensive so you need all the processing power you can get.

For the best servers, we would need a AMD Opteron or an Intel Xeon but those are way too expensive.

And the i5 is compared to an AMD Anthlon. Plus most models are only 2 core. Even the new 4 cores are weaker than my 4 year old Overclocked Phenom II X4.
